Trains can't move freight from a station if the station is connected to a city and the freight is not produced by the city. If your goal is to get “president” ratings automatic may let you spend money on new lines faster and 10 mediocre lines pays more than 5 perfect ones. I had it set to automatic pickup, then tried Freight only, but the train never picked up the cotton!!!
